Amethyst gems are normal gems, purchased by markets on Kasidim Island.
Historical notes
Amethysts were a special commodity on the Midnight Ocean, used for the Endurance Island Handoff scavenger hunt. Teams were required to find a list of items and trivia and return them to Endurance Island. Amethyst gems were chosen because they are the birthstone of event organizer and developer Tedv.
While Endurance's market maintains a 100 PoE buy offer for these gems, there is no known source of them. It is remotely possible that one may still be pillaged from a brigand.
